"coexistence" is too formal. What I need is closely related to getting along ...

living together
You could also say "convivial living", which is a little more formal.

coexistence
Coexistence is a term that has been used synonymously in several contexts and used as a key phrase in the emergence of a number of great social and political movements. The key characteristic in the definition of the word coexistence is its relation with its ‘others’ and the acknowledgement that an ‘others’ exists

to get along
It was hard for them to get along because they were all rather intolerant and inflexible
What you really need, then, is to break loose from the original words and go with the idea in a direction like this.

(There was a lack of) harmony
Another approach. "There was a lack of harmony because no one was very tolerant or flexible." or "The was very little (peace and) harmony because they all were intolerant and inflexible." In the case of 2 people, "both" instead of "all" in the second option.

being on top of one another / not having their own individual space
it means the people could not get away from one another even though they desperately needed their own "space"
