Ecosystem and the water cycle / Colombia
The term "compartments" appears to be commonly used in describing ecosystems, and "almacenamientos" appears to be a synonym of "compartamientos," but I haven't seen what appears to be a commonly used English synonym in such contexts. Any help appreciated.

a number of reservoirs or compartments of the ecosystem
Reservoirs would seem a good option. There is a table from Berner and Berner (1987) that appears to be widely cited in this context.

This handout also gives a pretty good example of how the word is used:

Finally, 'Hydrogeology: Principles and Practice' by Kevin Hiscock (pg. 8) reproduces the table of reservoirs:

Comment: "Thank you, James. Thanks also to Rich and Nathan."
8 mins
different compartments in the ecosystem
I think the second word is redundant and this will succinctly communicate the correct idea to the reader

However, an aquifer is a container of finite size and it can be effectively emptied if water removal exceeds water replenishment.
